I use the sharpie method. But You can also tell which teeth have be been sharpened because they have the filings piled up under the tooth.
Plus one on the paint pen, or paint of any sort really. Ive got a couple chains that have been sharpened several times and still have paint visible.
I mark both a left and right cutter red before I start to grind. The color shows me how much material is being removed and the depth of the grind.
I use a chunk of the kids sidewalk chalk. Pink or yellow) Scribble it liberaly on the cutter and the link.
I use the marker method BUT...... I mark the surface I just ground inside the tooth. Normally that is cleaned for you.

I keep a tab/tube of "whiteout". cheap and seams to last about as long as the sharpening does. got one near each grinder and one in the "to go tool box" .. used to use a black sharpee marker but the eyes can't see that no mo.

I don't mark anything. I grind my chains and move my seat around so that I can look very closely at the as-ground surface. Even though I start at the double-link, it's pretty obvious which teeth are clean and which are dirty and dull.
My chains are usually needing a sharpening so I can see the fresh metal or see the sharp ones. Good idea. Also b like the colored paint pen ideas
